Sophont launches Holon-S1, predicting gene expression directly from routine pathology slides
On October 21, the Sophont team released Holon-S1, a pathology AI platform that predicts the spatial activity of thousands of genes and biomarkers directly from digitized images of routine H&E pathology slides — which the vast majority of cancer patients already have at diagnosis — eliminating the need for slow, expensive molecular testing. The goal is to enable tumors to be interpreted at the molecular level for more patients, supporting personalized cancer treatment evaluation.
Confirmed
- Holon-S1 predicts spatial gene expression across tissue locations from H&E slide images and maps it onto dozens of biological programs such as proliferation, hypoxia, cytotoxicity, and inflammation
- The technical report covers 16 organ types and more than 15 scanners, and is compatible with both FFPE and fresh-frozen tissue
- In head-to-head comparisons, its spatial gene activity prediction outperformed two other 2026 models: median per-gene correlation vs. DeepSpot-M was 0. (figure truncated in the post)
- The model emphasizes interpretability: it shows spatial maps of genes and biological processes on the tumor, producing conclusions that biology researchers can verify rather than black-box scores
- It was also validated on osteosarcoma cases the model had never been trained on
- Sophont's founder said the team has been training pathology and neural foundation models for a year, and the pathology work is now mature enough to support real cancer research
Why it matters
- Conventional molecular testing is expensive and time-consuming; if gene expression and pathway activity can be inferred from slide images alone, the barrier to molecularly interpreting tumors drops significantly, expanding access to personalized treatment evaluation.
