Rebuilding a Protein Domain Distribution Pipeline After a Backup Failure
AryHHAry · x · 2026-11-02
After a backup failure wiped the pipeline behind a dissertation on eukaryotic protein domains, the author is rebuilding it as an interactive Streamlit app reimplementing Parikesit, Stadler & Prohaska (2010). Since domain annotations from transcript databases differ too much between closely related species for direct count comparison, the method uses de novo gene prediction plus HMM-based domain annotation. The app compares genome-wide domain counts (log-log plots, regression, Pearson/Spearman) and tests domain co-occurrence within proteins. Code is on GitHub.
