AffineGaps Library Leverages Mojo and LLMs for High-Performance Genomic Sequence Alignment
clattner_llvm · x · 2026-08-25
Chris Lattner highlighted Ash Vardanian's use of Mojo🔥 combined with LLM coding to solve complex problems in genomics. Ash released AffineGaps, a high-performance library for bio-sequence alignment built on Mojo. Drawing from learnings in StringZilla, AffineGaps implements exact dynamic programming algorithms like Needleman-Wunsch and Smith-Waterman with affine gap penalties. It supports both CPU and GPU execution and addresses the limitation of scoring-only tools by enabling full traceback for sequence alignment.
