OptiPrime Embeds Biology Mechanics into ML to Simplify Prime Editing Design

Prime editing can make precise changes to DNA, but identifying an efficient guide RNA often requires testing hundreds of possibilities in the lab. Alvin Hsu and coauthors introduce OptiPrime, a machine-learning model that predicts prime-editing efficiency by building the known biology of the editing process directly into the model.
Unlike a conventional black box, OptiPrime separates the editing process (e.g., editor binding DNA, writing new sequences, forming intermediates, and cellular repair machinery) into distinct molecular steps. It learns an effective rate for each step and combines them using differential equations to predict editing efficiency. The model is trained on 297,962 prime-editing measurements across 40 experimental contexts.
