Tabula Reproduces Combinatorial Gene Regulation
anshulkundaje · x · 2026-07-16
This repost discusses whether Tabula, a single-cell foundation model, can truly provide mechanistic biological insights rather than just benchmarking.
Research Findings
- On the same pre-trained model, the authors evaluated zero-shot gene regulation recovery across four developmental systems:
- Hematopoiesis
- Cardiogenesis
- Neurogenesis
- Pancreatic endocrinogenesis
- Through iterative in silico perturbation, Tabula achieved an accuracy of over 83% in recovering pairwise regulatory relationships.
- More importantly, it also recovered higher-order combinatorial regulation, including Boolean logic gates in hematopoiesis and cardiogenesis.
- The authors believe this marks one of the first times a single-cell foundation model has recovered experimentally validated gene regulatory mechanisms at the combinatorial level.
