Xing and Song define a virtual cell as world model p(x′|x,a,e) with manifold, transition, and decoder; RNA predictors, bio-LLMs, and ODEs cover only a slice.
"Virtual cell" has collapsed into gene-expression perturbation prediction: knock out k genes, guess the remaining RNA counts. CZI and Arc's State treat the virtual cell as a one-step, one-modality map. Cell biologists and early drug screens want a stand-in experimental system: after a drug, an edit, or an environmental change, how do molecules, structure, morphology, and viability move together, and can that rollout continue for several steps.
Eric Xing and Le Song at GenBio AI published an Open Access Cell perspective in 189(19), titled A world model of the virtual cell. Cell.com is behind a CDN challenge; this reading uses the authors' 3 May 2026 PDF of the same title, which matches the issue TOC. There are almost no new experimental numbers. The job is to freeze the definition so "world model" stops being glued onto ordinary predictors.
Operational definition: observed initial state x, a realizable intervention a, microenvironment e, and a next state
p(x′ | x, a, e)
A world model must do action-conditioned simulation, counterfactuals, and long-horizon planning, not a fixed task map. Three coupled pieces:
Three existing lines are measured against this. RNA perturbation models stay in a fixed observation space with no latent that must explain every readout. Bio-LLMs keep a linguistic state: they can plan experiments without instantiating a quantitative cell. Mechanistic ODEs are honest where variables are known, and they do not scale to a full cell because those variables are handwritten. A world model uses G as scaffolding and learns the geometry of M and the flow of F from data. It does not replace mechanism; it tries to scale dynamical simulation to cellular complexity.
Table 1 writes use cases as prompts: chromatin, isoforms, structures; viability and morphology after knockout or a small molecule; targets and complexes; inverse molecular design; updating on new K562 perturbation data. Outputs are multimodal trajectories, not point predictions.
The perspective reports no benchmark score and does not claim any shipped system meets the definition. Evaluation is rewritten as a Virtual Cell Arena: cross-modal coherence, combinatorial perturbations, multi-step rollouts that stay in a plausible region of M, and inverse control (a target phenotype M, a proposed a) beating random screening in wet labs. Arc-style RNA perturbation leaderboards are one projection of cell state, not a total score.
Data is split across the three pieces. The manifold wants large multimodal corpora, not perfect pairing. One-step F wants CRISPR / RNAi / overexpression / small-molecule response pairs. Long-horizon stability wants timed multimodal trajectories, the scarcest ingredient. The computational bottleneck is stated bluntly: paired multimodal data are rare, unpaired unimodal data are not. Training will mix reconstruction, cross-modal reconstruction, and contrastive alignment with biological priors. How to weight those losses is open.
For AI-for-science readers this is a ruler, not a new SOTA. The next time a paper says "virtual cell world model", ask: is there an intervenable state z, or only ΔRNA? Do compositional multi-step perturbations blow up? Do modalities decode from the same z? If those questions have no answer, it is a predictor borrowing the name.
Xing's group is also pushing AIDO (AI-driven digital organism) and an AIDO Cell prototype. This perspective is the conceptual source; product numbers are not here. Read it next to Noori et al.'s Cell piece on biomedical world models and Arc's 2026 Virtual Cell Challenge: one definition at cell scale, one expansion toward tissues and patients, one zero-shot knockdown exam across unseen cell lines.
No quantitative results. The operational definition and "any natural or artificial intervention" are maximal; realizable a is still bounded by intervention types in the training data, and no coverage metric is given. The Arena is a call, not a live public board.
Cross-modal coherence has no sufficient statistic, so evaluation can slide back to a handful of familiar RNA metrics. Virtual cell banks, tissues, and digital organisms are a horizon; there is no technical evidence for the causal chain from a cell manifold to an organ. The reading is the author PDF; the typeset Cell version may differ in copy, not in the architecture or claims.
