Memory without reasoning is just a filing cabinet: the case for an agent cognitive layer

A Reddit long-read argues that markdown files are a horrible way to structure agent memory — and vector DBs or knowledge graphs only improve retrieval without solving the core problem: the agent still has to connect the dots.
- Retrieval ≠ reasoning: conventional memory systems store WHAT/WHEN and sometimes WHY as prose, but retrieving an explanation differs from reasoning with it. When requirements change, the agent must reconstruct dependency chains (decision → architecture → timeline → commitment) scattered across dozens of conversations. The problem isn't missing information — the reasoning isn't computational.
- Make reasoning part of the data: store WHY as logical relationships (claim X supports decision Y, Y informs plan Z...). When new evidence contradicts X, the system propagates the change, recomputes confidence in affected conclusions, and flags downstream decisions for reconsideration.
- A "cognitive layer" = memory (persistent model of claims/evidence/assumptions/goals) + reasoning (computing over it) + learning (incorporating outcomes and propagating belief updates), forming an evidence → beliefs → decisions → actions → outcomes loop. The LLM still does open-ended thinking; the cognitive layer maintains structured state.
- Especially relevant for long-running autonomous agents like coding agents making architectural tradeoffs.
