MACS3's auto-optimize PR is merged: 41-64x speedup on default callpeak runs (BAM, FRAG, BAM with control, BAMPE) via C-loop rewrites, per-chromosome fork pools, and threaded BGZF inflate. Outputs are byte-identical to main, validated against 27,122 regression runs. The PR was generated with Claude Code and human-reviewed, with support from Anthropic's AI for Science program.
