Claude Desktop on Windows stays on top of every app after silent background updates: restoring z-order makes it inherit WSEXTOPMOST from whatever window sat above it (taskbar, IME helper, tooltip). Users diagnosed this in August; closing the window doesn't help since it just hands off to the running instance—you must quit from the tray, and it recurs on the next update.
