Qiao Jin and colleagues at the NIH published a Nature Protocols tutorial distilling lessons from building medical LLM systems like TrialGPT. Addressing the gap between one-off demos and reusable solutions, they organize the workflow into five stages: task formulation, LLM selection, prompt engineering (reasoning, few-shot, RAG, agentic tool use), fine-tuning, and deployment.

The authors even suggest feeding the full article to your research agent as a skill or set of guiding principles for building LLM-based research systems.
